Check grounds, battery have enough juice? Get a multimeter out and check that you're getting 12v to expected relays and computer units

Not engine replacement specific, but check the sensors for clutch pedal position or park transmission selector. Them not working would give you a no-crank scenario.

SE is a completely different drivetrain package (including its 1.6L Zetec engine) versus the ST with different suspension, electronics (keyless ignition for example) and 1.6L Ecoboost turbo engine.

Go back through your wire harnesses and make sure they're all FIRMLY plugged in. Also try to pull codes. If no codes, that tells you that the ECU is not communicating.

During troubleshooting (such as jump-starting), dis/assembly sometimes people accidentally put the battery in backwards. It should take out the main fuse (which means no lights even) but often it does more damage.

The SE and ST engines are not compatible electronically.
They have different sensors and ignition system.
The ST PCM will not talk to the SE engine and vise versa.
The transmissions are different between the two as well, so the BCM will also not comunicate.
If you connect power directly to the starter motor it should turn over, but I am sure it will never start.

Good Luck

Wait did you put an SE engine into an ST, ST engine into an SE, or is this SE engine into an SE?

If it’s pure SE we can offer general troubleshooting advice but a non ST forum might have more specific info if it’s something beyond “left x unplugged” type stuff.

At the basest level a car needs spark, air, and fuel to work, so make sure you have those. If you’re missing one, troubleshooting gets a lot easier ;)
